Upto you on the cross GPU thing. We know it generates a performance hit. Certainly it can cause issues, but your "Working profile 2" and "Crash on startup" profile shouldn't come into that, so lets just concentrate on getting that working for the moment.
For the crashing, there is nothing particularly outstanding or even particularly behaviour driven that is any different between the leave a hole and the no holes layouts.
So, after another nosey, the MSI LEDKeeper and Mysticlight service are the only other items that I can find that have a chance at causing problems (only because there are reported issues on the interwebs), so I'd try shutting those down too.
Otherwise it is back to real basics.
Check the graphics drivers are up to date (there is an update, but I'm not too hopeful that'll fix it).
Double check that the game itself is not set to Full screen (ISBoxer will be forcing a windowed mode, but lets not make it do extra work).
Maybe turn down the MSAA a tad.
Maybe turn off the Multisample Alpha - Test
There is effectively no difference in settings between your "Working profile 2" and "Crash on startup" profiles. They are actually both no holes layouts, with the only difference being the Avoid Taskbar option, which changes the size of the "main" region slightly, so I think we're not really chasing a Window Layout issue per se, but rather some configuration setting which is only rearing it's head when the game is being given full screen resolution settings for it's viewport.
