I agree with the scaling as per what you've said MiRai. I still beleive there is an issue, but from my experience so far it seems to be only when the game client is not recognising the Reset region resolution and "locking it in" for want of a better term.
When doing this with LOTRO, only after activating each window, and it appearing in the Reset region, and then closing it, and then restarting the game clients, did they register the resolution of the Reset region correctly (i.e. the game client reported it was running at 1280x720 rather than "custom"). Then everything works fine. If I change the size of the reset region, the game client goes back to "custom" and all the weirdness and missing Active Region starts again.
It appears to me to be an oddity in the game clients, and this is causing Innerspace to force the game back to the Reset region to force the resolution (Lax already said something very similar to this in chat). D3 seems to have a few more oddities with the Windowed Fullscreen thing, and changing the window size between launches, but I imagine if you switch each one to the reset region, then flick between the window sizing in game, and close it, it may end up working, provided you don't muck around with the resolutions anymore. As I don't have the bandwidth to test this out (download caps suck), I have to leave this up to someone else.
