This will happen when you decline to enter your battle.net email address in ISBoxer, but allow it to auto-detect the WoW account name (which is the "unusable numbers"). If you're doing that because your accounts are on different Battle.Net e-mail addresses, then the simple answer is to enter the correct Battle.Net e-mail address for each Character when you are selecting the characters to play in the wizard. Alternatively, you can remove the auto-detected WoW account name during the wizard for ISBoxer to not fill in ANY of the details for you in config.wtf.
Your existing Characters each have an Account name, and a Sub-account name field. The Account name, for WoW, is supposed to be your battle.net e-mail address. The Sub-account name is the WoW account name, this is the auto-detected "unusable numbers" like 13498234#1. This is 100% correct, it is supposed to say that there, it did not incorrectly detect it...
What is happening wrong is that because you don't give it a battle.net e-mail address, it is assuming the auto-detected WoW account name must be used for the login account name. Under normal circumstances, the login account name is your battle.net e-mail address, and then the wow account is automatically determined by the game based on the "unusable numbers" (which translate 12345#1 into "WoW1" and 12345#2 into "WoW2" for example).
