I've never heard of someone having an actual problem with ISBoxer only launching one instance of EQ2. When only one instance will launch, the majority of the time it is one of two issues:
1. The person doing the launching thinks they are launching their team, but instead of selecting their team in any fashion, they instead select the game itself from the Inner Space menu... launching exactly one copy of the game, with no ISBoxer features at all enabled. If this is what you're doing, then in all likelihood instead of just an FPS indicator (and potentially the Click Bar) in the upper left corner of the screen, you'd see the FPS indicator and then a memory indicator below it. If you see a memory indicator, ISBoxer is NOT affecting the game window. To remedy, launch your team from the "ISBoxer Character Sets" sub-menu in Inner Space, NOT a Game Profile from a Game submenu. (ISBoxer will do the launching of those!)
2. The game (or some software running on the PC that happens to also want to affect the game somehow) is incompatible with Inner Space and prevents it from operating. When this is the case, there will be no FPS or Memory indicator from Inner Space, no hotkeys will work, there will be no Click Bar, the window will not be placed in your Window Layout, the title of the window will remain what the game originally put, etc. It would normally be exactly as if the game was launched outside of Inner Space.
#1 is by far the most common, especially relating to EQ2.
