ISBoxer and authentication in WoW

I am asking this more from a standpoint of curiosity than anything else. I have an authenticator on both WoW accounts that I am using for raf. If I logon from the battle.net app, I don't get asked for the authentication number, if I log on from ISBoxer I do. I was wondering what the difference was ?

Registry keys that store info. Because you log into a different b/net account it overwrites the registry entry so it is not valid causing a reauth.
