Have to click window for actions to be performed

Hello, I have Isoboxer set up and sending commands to my other accounts. I have main account for the top half of screen and the other two accounts are split in the bottom half. The problem is after I give the command I have to click on each account window before they will perform the action. I wasn't sure where to put this so I went with general, my apologies if that was incorrect. Thanks for any help.

Seeing the profile would help. Other than that it sounds like a custom Window Layout tends to make the main region a smaller than half the screen in order to keep the aspect ratios correct.

If you have setup a custom character set, then depending on the game, then you might need to select the Make game believe It is foreground option.
