Re: Can i?
I don't think there's an easy way to do this, but...
1) Create two separate window layouts that you can change between. You can't do this on the fly because you will need to assign the Window Layout to your Character Set and then export your setting from ISBoxer every time you want to switch. This probably only works well when moving from a stacked layout to your current layout, and back again, but may not work well if you're using non-standard resolutions in D3.
2) Move to a Window Layout that utilizes Video FX Viewers on a dxNothing window, and then create an Other Window Source which is attached to your movie player, can be toggled on and off via a Video FX Action, and will overlay the other Video FX Viewers on that dxNothing window.
3) Attempt to use Window Style and Window State Actions to achieve what you want.

When you use the Window Layout Wizard there should be numerous layouts in the drop-down at the top which only utilize a single monitor, but if you want to force those options to be the only ones available, then you can click on the '...' next to "Use Monitors" (along the right-hand side) and remove the display(s) you don't want the Wizard to use.

Re: Can i?
You can either go into your Window Layout and just drag the regions where you want them, or you can change the Preferred Edge setting in the Wizard.
