If you're on a 64-bit version of Windows, wow.exe will automatically try to re-launch itself as wow-64.exe unless you've disabled this setting through the game. ISBoxer does not change this default behavior, so I would say the answer is "64 bit by default" as per design of the game.
With a game instance launched and at the login screen, the game will say x86 or x64. x86 is 32-bit, and x64 is 64-bit.
How can I select what types of wow does isboxer launches? I need 64 bit and cannot use the 32 bit

Game Profile for each
Character determines what exe is launched with what parameters. You can edit the Game Profile itself or you can make a new one using Add Game (and point it at wow-64.exe for example), then change your Characters in ISBoxer to use the new Game Profile (select your Character in the top left pane, then adjust the Game and Game Profile drop-down boxes in the bottom right).
