Oops, it appears I may have got those around the wrong way when typing it back here. Let me fix that up. Sorry about that.

When I tried the Launch command from ISBoxer after pointing to the x64 folder, it would start the x64 version of Innerspace for me if Innerspace was not already started.

No idea what shortcut you mean here (or above). If you mean you created a desktop launch shortcut from ISBoxer to load your team, then yes, you will need to recreate these after the repointing of the Inner Space Folder setting in ISBoxer to the x64 folder - these shortcuts don't get updated automatically.
