You will probably need to create a custom window layout. You can start with a generated layout, and then edit it too, which is probably easier.
To edit, select your window layout in the top left of isboxer, in the lower left select regions, and then in the right, move them around, change the sizes and such like.
You might want to set the regions into different swap groups depending on whether you want various windows to participate in swapping or not, or whether you only want certain windows to swap with other certain windows.
Couple of tricks. To add/remove regions, you need to have the Regions tab selected on the right there. If you don't want a Swap Group to swap, then don't set an Active region for that swap group. Not setting a Reset region means the games will render at the resolution of their home slot (usually this causes issues with mouse positioning, so don't do it unless you really need to).
