Character swapping issue

I'm playing on EVE Online, and my window layout worked with previous versions of innerspace/isboxer, but It's been a few months since I played and the latest version seems to have broken it. It's a simple layout, two regions on two monitors, Region 1 is the active and reset, slot 1 is roaming, and slot 2 is home on region 2. If I create the window layout and use the default setting for "Swap Hot Character to main region" set to "always, for game windows", things work normally, if I click in region 2, slot 2 swaps to region 1, and slot 1 moves to region 2, and vice-versa. If I try to change it to swap on the swap hotkey, it breaks. When I click in region 2, both windows end up in region 1, and the roaming slot doesn't move. I can still alt-tab between the windows and control them normally, but window swapping is effectively broken. Interestingly, while both windows are stacked, if I press the swap hotkey, the inactive window moves to region 2 like it should, and while it's in region 2, if I alt-tab to it and then hit the swap hotkey, the windows swap like they should.

Same problem, since the last patch the swapping methods "only when I press the Swap hotkey" and "only when I press a slot activate hotkey" seems to be broken.
