Windows swap and go invisible, etc

Whenever I swap windows they swap, but the other one goes away and I have to use the taskbar icons to get back to them. Also, where is this avoid taskbar option for window regions?

In your window layout, try setting Always on Top Mode for slot 1 to "Off." Set the others (Slot2, Slot3, ...) to "On, if a game window is foreground".

Also, where is this avoid taskbar option for window regions?

If you're using a 'stacked' layout, (slot1 on top, small regions on the bottom), reduce the y size of all small regions by say 32 pixels. See how it looks to you and then adjust the y size to your preference.

Or make a new layout using the wizard and let the wizard calculate how to avoid the taskbar:
1) Right click Windows Layouts and choose the Window Layout Wizard
2) Select your character set
3) Select the layout style that has (Swapping, Avoid Taskbar).
4) Choose a name for the new layout
