EVE just doesn't like the 1280x540 resolution -- I would suggest a minimum of 600 height if you want to see the bottom of the login screen. There may be a similar limitation in-game. (Various other games have this issue as well, including EQ2). So to that end, the answer is yes, your 1920x1080 monitor is "too small" to fit two 1280x600 without any overlap.

You can TRY changing the windowed mode setting in the game. One or the other between Windowed and Fullscreen could work correctly, but I have a feeling it will do the same thing.
