I believe the launcher still has a setting for this.
The other odd thing is that I have two GPUs connected to a single monitor, and crossfire is disabled, but the in-game client will only let me select one GPU. It basically won't see the secondary adapter. If I launch the game without ISBoxer, it sees both.
GPU Management does not operate the same as CPU Management or CPU Affinity. The way it works is the game selects a display (monitor) to host the game window, and then DirectX and your video drivers will operate on the GPU that powers that display, for the entire lifetime of the game client. Your ISBoxer Window Layout will automatically select the correct display (and the GPU that powers it) for each game window.

This is by design. How are your 2 GPUs connected to a single monitor without crossfire? Your monitor has one cable (e.g. DVI, HDMI or DisplayPort) plugged into a single GPU like the rest of us, right?
You may want to have a read through http://isboxer.com/wiki/GPU_Management:GPU Management does not operate the same as CPU Management or CPU Affinity.
