Having Mouse Click/Focus Issues

Debated on whether to post this in Eve Online or General, went with this as I don't feel that the issue is specific to Eve.
I will go into more detail below but basically I have a 2 monitor setup to play Eve. One monitor to stack the games and a second to have a dxNothing that contains viewers to different modules or game chat windows, mini sized game windows, etc. Nothing really outrageous. I do not use anything fancy, for the most part just click around to do things with my left mouse button (instead of using anything via a shortcut). Pretty vanilla setup. The issue I am encountering is centered around mouse clicks not always being recognized. For example, if I switch to a game window (character) on my main screen, if I were to mouse over and click on anything/anywhere in the game, the initial mouse click works as expected. Any mouse clicks after seem to be ignored, almost like the game has lost focus. If I keep spamming the left mouse button, it will work (whatever it is that I am trying to do in game). What I found was that if I click off screen, for instance if I click the dxNothing black background and go right back to the game window and click, it will accept that click, but not any clicks after unless I click fast repeatedly. I have found the same thing happens on the dxNothing window as well. I have all of my game windows in a very small size on the dxNothing window and use this just to keep an eye on things and to click onto in order to switch to that window/character. Normally I would click on a viewer which would cause that game window to open on the main window. What I am finding now is that if I click a viewer on dxNothing window and then try to click another viewer window, it doesn't do anything. Again, if I click the black background and then click the viewer, it works as expected. I am guessing I need to tweak a setting or two and have run out of ideas therefore the post. I just hope its nothing so obvious that I will be kicking myself over!
Little more detail: I had created this setup in December 2014. It was to get around the repeater banning going into affect in January 2014 by CCP. I had it working and used it through January. Somewhere around end of January or early February I stopped playing Eve due to RL and have now come back to game. I was a bit shocked and saddened that this was working this way, as I spent a lot of time setting up each little window (yes, I am very OCD sorry). My first reaction was that either something changed in Eve or something in ISBoxer or a combination of both as this was definitely not behaving this way in January. I have tried to scan thru forums looking for someone having same issue and have not found it. I have found similar and have tried to change accordingly but have had no luck.
I can post my config later once I get home if that will help. I feel bad as I am sure this is a small tweak, just can't seem to find it
In the meantime, I am going to start a new setup from scratch to see maybe if something got corrupted along the way or something like that. Hoping I dont have to go thru all that setup again!
