I think it was you in the chat room yesterday, but here's a couple common reasons this might happen.
1. If you manually added characters to ISBoxer instead of the Quick Setup Wizard creating them for you, the virtualized Config.WTF needs to be set up. Click on Config.WTF in the top pane under Virtual Files, then drag your new characters from the top pane, into the Config.WTF in the bottom left pane. Then you need to set a "virtualize as" filename -- they will still be set to Config.WTF by default. Click each of the characters in the bottom left pane, and on the right set the filename to something different per character.
2. If the character is brand spankin' new and hasn't been logged into yet on your PC, ISBoxer may not generate the Config.WTF when you Export. If that's the case, it won't have things filled in when you first launch it (it will just be a copy of the original Config.WTF). You can launch and then close WoW, and then export again, and it will fix the virtualized Config.WTF that automatically gets created when launched.
