If you are referring to the ISBoxer Window layout, then all that would be needed would be to follow the correct launch process as described on this thread.
p.s. Step 5, you will need to make sure you don't have the launcher option set to minimize when you hit the close button.
If you are referring to the game UI layout, no idea, but it would seem sucky if CCP changed how that is stored and not provided a method to migrate it.
Launching your EVE team with ISBoxer 41 (current version)
1. Make sure the EVE Launcher is not running
2. Launch your Character Set -- the first EVE Launcher instance comes up
3. Log into your first account
4. Click Play -- the first EVE game instance comes up
5. The EVE Launcher must now CLOSE. CLOSE IT.
6. To continue the launching process at this point, repeat from step #1 ("Make sure ...") with the game window(s) still open.

Well, the game UI settings on the new installs are normally stored in %AppData%\Local\CCP\EVE\c__program_files_(x86)_eve_sharedcache_tq_tranquility (noting that the path at the end depends on where you installed EVE).
For ISBoxer you get a Settings-Charname folder for each character. These folders are by way of the Virtual files. You can see which character is using which virtual folder by selecting each character in the top left of ISboxer, and in the lower left it should have Virtual Files -> settings/ If you select the settings/ line, it will then in the lower right show the Virtualize as field.
Like so:

The only reason I know of that they wouldn't apply as before would be if you cleared your profile and resetup ISBoxer, and ended up with different character names.
When setting up new characters in ISBoxer, these virtual files/folders are copied from the original (settings), so initially the UI should be all the same as the UI when not using ISBoxer, provided you have launched at least once outside of ISBoxer first (otherwise you wouldn't have a settings folder, only the settings_Default, which would end up being the source). Syncing UI's in EVE is a PITA (well, only because it doesn't know about ISBoxer), although the best method I knew of was set one up and then copy the appropriate files to the others as detailed in this thread. Interesting to note the new launcher does have profile management built in. I have no idea how well that will work with ISBoxers virtualization.

Are you using the ISBoxer 42 Beta "Dynamic Launch" process?. If so then virtual files wont apply.

All i know is my ui layout was fine until today when they removed the exe file. then i had its make a new team and its all screwed up. im just getting more and more frustrated with it all.

Happened to my exactly the same way...
It really getting frustrating. Is there a way to setup 1 Character UI and copying this over to other characters? this would help me a lot.
Best regards
