I mean, I press Alt+X and get just X in game. Sometime it works, don't see any pattern here. How do I fix that, or at least investigate it further?

Does EVE Online require the "hold" option to be enabled for Mapped Keys? Are we even talking about Mapped Keys?
If we are talking about Mapped Keys and EVE Online does require the "hold" option to be enabled, you can find it by clicking on the Mapped Key and changing the "Hold any Keystroke Actions while Hotkey is held". Some games require this to be enabled for Mapped Keys with modifiers to work correctly.

Re: "Alt" key doesn't work 95% of time
No, I talk about in-game shortcuts. Like Alt-X is open (or bring to foreground, if open already; or close, if foreground) Skill Queue window. I tested it some, and my conclusion is: if any of ingame windows is in focus (chat, said Skill Queue, anything) then "Alt" magically disappears. If no window is in focus (when I click on open space) then Alt works.
And of course I tested it, Alt-X is working fine on same eve client launched outside of Inner Sphere.

Confirmed different behavior with Inner Space than without. Thanks for the details
This will have to be fixed with an Inner Space update; stay tuned.

Fixed in build 5572. This is currently the development build of Inner Space. To try it out, right click IS and select Patcher, check "Download development (test) patches", then close and restart Inner Space to let it patch up
