We don't speak in XML line numbers here, we talk about your configuration as you would be setting it up within ISBoxer.
Some games do not quite correctly process modifier keys (ctrl, alt, shift), including EVE. The check for the modifier key is separated from the processing of the actual hotkey. So even though ISBoxer sends Ctrl+F1, the game queues the F1, allows both Ctrl and F1 to be released (because this is an instantaneous press/release), and then when it finally processes the hotkey it asks "okay is Ctrl down now?" -- and the answer is no.
This is not typically an issue when playing manually because your fingers are more slowly pressing and releasing the keys, allowing the game more time to process the modifier. But, it is possible to do it fast enough that this can happen playing manually as well.
To work around this, you must enable the Hold option on your Mapped Key. The Hold option stops the instantaneous releasing, making it instead wait for you to release the Hotkey. This should make it about the same as playing normal.
1. In the top left pane under Key Maps select Always On
2. In the bottom left pane select "Turn Lowslots ON/OFF"
3. In the bottom right pane change the "Hold any Keystroke Actions while Hotkey is held" to "On"
4. Export to Inner Space
