Is your eve client saving settings just running the client normally? Are you using the launcher to run eve or going directly to the exefile.exe under eve's bin folder?
Are you familiar with where your eve settings are located?
If not, copy the following line and paste it into explorer: C:\users\%username%\appdata\local\ccp\eve
There will likely be a folder with the path to your eve install in there, with the server name at the end. Example: C_program_files_eve_online_tranquility Its inside here you will see different folders, one being "settings" and if you recently installed ISBOX, a separate settings folder for each character that ISBOX created.
Inside the plain ole folder called "settings" will be several .dat files make a note of the modify date/time for these files. Now run eve, move a window around or change the color and close out. Did the modify date/time change? Run eve again and see if the changes made stayed that way. If so, we can move into ISBOX's settings.
Depending on how ISBOX is configured, you either have character settings saved under the plain ole "settings" folder or in different folders named after the character slots in ISBOX (you specified these when setting up your eve team).
Find these .dat files and make a note of their modify date/time. Run eve through ISBOX and login to a character. Move a window around, change the colors, etc. Close out of eve and check the .dat file modify date/times again. Did they change? If so run eve from isbox again and see if the changes stuck. If not, you are either looking at the wrong place for settings, or try running innerspace as admin and trying again.
To run innerspace as admin, first close any version of isbox and innerspace running. Find the icon in your start menu and right click on it. Select 'Run as Admin' or something similar. Now repeat the last paragraph above again. Did the files' date/time change? See if the settings stuck.
