Problems with sync!

I've followed a quick start guide for diablo 3 when configuring my isoboxer and stuff for Diablo 3. When I load up both my accounts my mouse isnt in sync with the other one? and when I click on the password slot it changes over to the other screen any ideas?

Chances are you want to open up the in-game video options and set the game's windowed mode setting to Windowed Fullscreen. See this sticky post for related info: http://isboxer.com/forum/viewtopic.php?f=40&t=3206

If you're clicking on the small window it's going to move the window to the main region by default. This is the only explanation that makes sense to tell you from what we currently know about your setup.

Okay the reason it's coming up like that when you click anywhere is because window 2 is set to be always on top of window 1 according to your Window Layout. I'm not sure it was wise for the guy who made the guide you're following to suggest setting anything to 720p, when you could just use a default style from the wizard as demonstrated in the Quick Start we provide, which is here on the site by the way http://isboxer.com/wiki/D3:Quick_Start_Guide. He probably likes it 720p because it is a standard resolution for streaming. I may add options in the wizard that offer standard 720 or 1080 resolutions...
Anyway.... I would suggest using the Window Layout Wizard and selecting any of the styles it gives you. I would use Full Screen Stacked if you want something like what you're trying to do right now. Personally, multiboxing D3 on one screen I use "Single monitor layout on \\.\DISPLAY1 (Swapping,Leave Hole)". I want to see the other windows so that I can easily watch for loot, and it's not incredibly important to me to have exactly 1280x720 or 1920x1080 or a specific standard resolution; the game operates fine!
