If you use multiple accounts for WoW, you do not need to use two installations of the game (unless you need different versions for some reason). This is the same whether you use InnerSpace/ISBoxer or not. WoW manages individual accounts and characters by storing different files/folders in the WTF folder.
If you want to use multiple folders, then you need to add both the games to InnerSpace as per the instructions MiRai linked to previously. Those instructions lead you through the process of adding a game profile to InnerSpace. Then when you run the Quick Setup Wizard, you can select the appropriate game profile for each character.
Failing that, if you use a single folder and InnerSpace/ISBoxer, then it will make sure you have an individual config.WTF folder per character in ISBoxer. This will allow you to have individual settings for each character. These settings will be different to those settings that are used when not multiboxing. As the loaded Addons are per character, and stored in a file in the WTF folder and that file is character specific, then each character will have the appropriate Addons. If you want a character to have different Addons for when multiboxing and when not, then read on.
If you want to have different Addons per character too for when you are multiboxing vs not, then you can virtualise the Addons.txt file by running the Virtual File Wizard, selecting Other as the game, put in the file name of "Addons.txt" (w/o the quotes), hit next, select the characters to apply this to, and then it will create a copy of the Addons file for each character, and this will only be used when multiboxing.
