Well, one thing you should know is that you don't need a persistent connection to our server, and it wont kick you out of the game from losing connection to our server. Inner Space is only making a connection for a moment when you launch a new process through it (or the game does).
The message isn't that it lost the connection. Rather, a new process is trying to initiate a fresh connection in order to set up the new process. If this comes up while you're playing Diablo 3 and not doing any launching, it might be from the game launching an instance of Agent.exe (the battle.net updater agent) while you play. If it's coming up when you're launching your team, then you can probably click OK and launch your team again to complete the launch process.
Assuming the problem isn't on your home network (which it could be, but giving you the benefit of the doubt...) then as far as a solution, I recently brought a new auth server in Amsterdam online, and I'm working on optimizing the system (this new server could be related to your problem). With any luck I'll have a new version sometime soon that eliminates the problem for you
