I checked the XML and noticed there wasn't anything to link the template to the buttons, so figured out the linking was made in Innerspace by the names. So once the template name was the same as the button set, it worked. so problem solved. I am guessing there is a lot of linking like that made so I need to be careful of what names I use and where, making sure they match up where needed. Problem solved and a lesson learnt

If you select your menu in the top left, and then the node at the top of the lower left (the name of the Menu), there are some drop downs on the right which link the Menu with a Menu Template, Hotkey Set, and Button Set.

It is possible that it will by default just look for something with the exact same name though. I've not dug into it that much. The linking in ISBoxer is usually required to be explicit so I'd be surprised if this was the case.
