Not sure why you'd want to do this, but it can be achieved easily in two ways I know of.

1. Right click on the Key Map, select Make Copy. Viola. Now you need to go and fix an action or two in the odd mapped key (e.g. Always On -> Activate Maps) as they will refer back to the original key map. How many depends on your configuration.
2. Use the Quick Start Wizard, create your second team. When you get to the final page, set some of the in game keybinding values differently. Then ISBoxer will ask you a question like the below.

As you can see, the default "Use alternate Key Maps" option will do what you want.

edit:
I thought of a third option.
Use the File menu, select Save As, and save your existing profile. Then select File -> Clear, and completely clear your profile out. Then use the Quick Setup Wizard, and create a second profile. When you have finished. Use File -> Save As. Then when you want to swap teams, load the appropriate file, Export to Inner Space, load up the team.

Well, in some ways it is supposed to be difficult to get ISBoxer to do that because.... WHY..

Do you really want to have to remember that when you play on this team, that you need to press hotkey CTRL+F to follow, but when on this other team you need to press ALT+F? Or that for this character the ingame binding for the Smite skill is 1, but for this other guy, Smite is ALT+9. Wouldn't you rather have them all configured the same, so you only have to remember one set of hotkeys that end up doing the same function across all teams? and you don't end up with some complicated remapping screwball setup in ISBoxer to try and compensate?

I didn't ask WHY originally, and I still wont, but I will say, what you are asking to do usually just makes it much harder to remember WTF is going on, and when something doesn't work out as expected, it usually comes down to 1. I'm configuring the wrong key map, or 2. I've configured the right key map, but the effin thing is not assigned.

You may now explain what you are trying to achieve, and we will dutifully direct you to the MMO-Pro config here: http://www.isboxer.com/wiki/Style:MMO_-_Pro and if you like videos here: https://www.youtube.com/watch?v=cONmD2E69nA

I got a pretty good work aroung. I want to have everything clean and don't want to have 10+ Same round-robin keys for every Team ( I got 5 Teams).

So I'd give you a link to the PRO setup, but I've done that.

A more simple approach would be to create copies of the Combat Key Map only, because the Non-Combat and Always On are usually going to contain helper stuff only, like FOLLOW/ASSIST, and ACTIVATE MAPS/ACTIVATE REPEAT, which are pretty much standard across the board, and you would get better play consistency keeping these the same.

For the Combat Key Map copies, just make sure that only the one you use for a specific team is Assigned to that team (select you Character Set in the top left, in the lower left goto Key Maps, and only highlight the ones you need), and set the others on a Black List (this is a tab on your Character Set). Why the blacklist? because when you add the extra Key Maps, you will need to put them in the Activate Maps mapped key and you don't want them turning on later http://www.isboxer.com/wiki/FAQ#I_added ... able_it.3F.
