There are two broadcast modes with IS Boxer.
There is repeater, which has everything you type or click passed to the other windows.
This is good for entering your password, or clicking on a portal.
There is also keymaps, which are highly flexible hotkeys or software actions.
Things like having your other toons assist you and then cast whatever is on the same key.
For the most part, in play you'll want Keymaps on and Repeater Off.
Or both off, when you're chatting.
I forget what the default hotkeys are for Keymaps and Repeater.
But you can open IS Boxer Toolkit.
Expand Keymaps in the top pane.
Click on Control.
In the (bottom left pane), click on Activate Maps.
This is the hotkey to enable/disable your Keymaps.
You can also check the repeater hotkey in this section too.
I'd guess, in game you don't have the Keymaps enabled.
