So I went to test this this morning and found that I can multibox ROTMG, using the official Adobe Flash Projector software.
Followed these instructions

However, most of you probably don't know how to get a standalone without trusting that a member of the forum's link won't infect your computer. You will need to download the appropriate flash player projector from here
http://www.adobe.com/support/flashplayer/downloads.html and get the link to the RotMG .swf(that's a flash file).
Press Ctrl+U on the website to play Realm to look at the source, and look for a "xxxxxx.swf".
Open the flash player projector and open a new file. Paste this along with the site's url into the dialog box.
(It should look like this

And you're done!
You can also create a projector JUST for Realm if you wish. Just do the above and click File>Create Projector. This executable will always open Production for you.
P.S. In the future you may have to use a different "xxxxxxx.swf" according to the source because the creators might change the file in which the game is stored.(This happens on Testing quite often!)
P.P.S. You can also create standalones of any of your favorite flash games this way!
In detail:
1. Download Adobe Flash Projector from
http://www.adobe.com/support/flashplayer/downloads.html. The one I got says "Download the Windows Flash Player 11.1 Projector (EXE, 7.76MB)" (for Windows)
2. You will need the URL of the current Realm of the Mad God SWF file. As of this post, it is

this changes every time the game has an update. To get the URL, go to realmofthemadgod.com and you will need to "View Source", for example with Ctrl+U in your browser, and find the part that looks like this:

This is where ROTMG gets "embedded" into your browser. This part has the filename
<param name="movie" value="AGCLoader1331599726.swf" />. Copy the AGCLoader???.swf part from there, and attach it to the end of
http://www.realmofthemadgod.com/ so that you get
http://www.realmofthemadgod.com/AGCLoader1331599726.swf (with the numbers from the web page, not this post!)
3. In Adobe Flash Projector, go to "File, Open" and enter the URL, which MUST have the http:// part at the beginning, and tell it to Open it.
4. If you did that part right, ROTMG should now open in the Adobe Flash Projector program. Now you can create a standalone exe!
In the File menu, select "Create Projector...". This makes the exe, just put in whatever file in whatever path you want ROTMG to be.
5. ADD YOUR NEW STANDALONE EXE TO INNER SPACE! To do so, right click IS in the system notification area and select Add Game. Point it at your exe!
This was tested on Windows 7, should work.
