I'm testing boxing in swtor but combat assist isnt working for me.

I have 2 clients running. The keymapping is:

F2 -> All other
Alt+T -> All other

When I press this key on my tank my other char just targets the tank, but doesn't assist him. Alt+T is "acquire target's target" so it should make him assist my tank. Anyone know what I'm doing wrong?

I don't know how you have it set up exactly, but with SW:TOR you can't put both Actions in a single step. Separate the Actions into two different steps and then you can either press your Hotkey twice to do both steps or switch its activation behavior to 'Pressed or Release'.
