Reinstalled game - virtual files still at old location

I recently re installed a game due to an issue unrelated to isboxer. However I just renamed the old install so I just copy some files over to the new install. Problem is isboxer virtual files are still in the now renamed install. I would like if it would use the new install location instead.
Any help appreciated. I am sure its something fairly simple to fix I just have no idea how to do so without starting over
