When you export to InnerSpace while the game is running all InnerSpace setting get reset to the point where they were when you started the game and the "Perform this Mapped Key when Character Set is loaded or reloaded" is executed. Is there any way (like a Hotkey or something) with which I can trigger this reset of the InnerSpace setting without leaving the game and doing an export from ISBoxer?

You can try opening up the in-game GUI panel and clicking the button "Reload ISBoxer Settings," and that should reset everything, but if you want to use a hotkey then I assume you'll be manually setting up your own "master reset" Mapped Key in ISBoxer.

Thanks MiRai, your option is way easier than reexporting from isboxer. Maybe I'll have to setup that "Master reset" on day, but for now this will do.
