The pasted config doesn't appear to have an issue with swapping. Based on your description I expected to find that Slot 1 was assigned a Home Region of Region 1, which is a typical mistake when someone manually modifies their Window Layout after having used the wizard. In that case what happens is when Slot 1 wants to "go home" because the other instance is activated, it stays in Region 1 because that would be its home.
Did you change something related in the config? You might just need to Export to Inner Space and launch your team again
